I want to breed my alpha to a 'Arrow' but he isn't a breeding male....and my wolf is in heat now
Sooo....I'm forced to have strong but ugly pups until the end of my pack?

So you have a few solutions to this:

1) Go to your Breed Male Setting. At the bottom, there is an option to retire him. It will cost GC (base price is 20 I believe, but it may be more if enough time hasn't passed; you can find that as "New Breeding Male Bypass on your Cooldowns page; if the cooldown is 0, the fee will just be 20GC, and I don't know how much it is otherwise).

2) If you haven't already, keep checking your unique quests on the Questing page for one called "A Pair of Lovers." This quest will unlock the ability to put your wolves into breeding pairs! With this, you will basically be able to breed any male in your pack, but he will only be able to breed to the female he is paired with (you can also make same-sex pairs. Obviously they can't have their own pups, but they can adopt pups). There is a limited number of times you can breed your pairs each month, so even if you say have 10 pairs, your limit might be 5 pair breedings (limit is based on number of territory slots you have).
It's possible you already completed the quest as well, in which case go to the Pair Bonding page (found by going to "Breeding" in your den). You can access your already paired wolves on the Pair Lists tab.

3) You can also always use other people's breeding males to breed to your females, paying their stud fee of course. You can search for available studs either in the forums or using the Search feature with the right filters (I actually already set the basic filters there for you ^^ I set the options to "For Stud" and "Rolled Over Today," with that second option basically being a measure of knowing the player is actively playing the game). You can use the other filters to find exactly what you're looking for effectively, and filter stud fee prices.

hi, is there a way of removing a breeding male if you don't have any gold cones and haven't been given that quest yet, I have a few females in heat but not wanting to breed with the male currently set, can you help

There are only two ways to get rid of a breeding male once he's set. Pay GC or wait until he dies. Breeding male is supposed to be a lifetime commitment for a particular male wolf, so naturally it's very difficult to remove him.
